Since it's 24/96 I'll assume you need to convert the FLAC file to AIFF or WAV or some other format that iTunes can read. Use the Max program to accomplish this. The following article/video will show you how to do this. The video converts WAV to AIFF, but it works the same for FLAC to AIFF.

Where did you drag the files to, a Finder (Mac) / Explorer (Windows) window or into an iTunes window? iTunes only adds files dragged to it's own window to the library, it doesn't scan the Music folder.

While I agree "Everything may matter" working out what actually affects the sound is a trickier thing.

And I agree "Trust your ears" but equally don't allow them to fool you - trust them with a bit of skepticism.
